2つのものを比べるときは incompatibility between A and B が自然です。1つの対象との相性の悪さを言うときは incompatibility with A も使えます。

一般的な『相性の悪さ・不適合』は不可算名詞として使うことが多いですが、複数の具体的な不具合を指すときは incompatibilities と複数形にできます。
