at the end は「〜の終わりに」という具体的な位置や時間を表します。in the end は「結局、最終的には」という意味です。例: at the end of the road「道の終わりに」、In the end, we won.「結局、私たちは勝った」。

end は出来事や期間が終わることに広く使えます。finish は「作業・食事・本などをやり終える」という意味で、人が何かを完了する感じが強いです。The movie ended. は自然ですが、The movie finished. も使えます。ただし日常では ended のほうが一般的です。
