meet より「偶然・予想外」の感じが強い
encounter は単に会うというより、「偶然出会う」「予期せず出くわす」という意味が強い語です。日常会話では run into のほうがカジュアルです。

動詞の encounter は前置詞を置かない
「問題に直面する」は encounter a problem と言い、encounter with a problem とは普通言いません。ただし名詞では an encounter with a problem/person のように with を使えます。

encounter difficulties, encounter resistance, encounter an error のように、困った状況や障害にぶつかる意味でよく使われます。

encontrer : 出会う、ぶつかる
英語 encounter は中英語を通じて、古フランス語 encontrer に由来します。もともとは「向かい合う」「ぶつかる」という感覚があり、そこから「出会う」「直面する」という意味になりました。
